KEY RESPONSIBILITIES:

Enhancement of Annotation Pipeline and Detection Model Using QuPath and Python

Background :

The purpose of this project is to enhance the existing multinucleation annotation pipeline using QuPath and Python to increase the training dataset size. Additionally, the project aims to improve the performance of the multinucleation detection model through iterative development and testing.

Objectives :

  • Develop and integrate scripts to automate the annotation process using QuPath and Python.

  • Increase the size and diversity of the training dataset.

  • Train, validate, and test the model iteratively to achieve better performance metrics.

Scope of Work :

The intern will undertake the following tasks:

Dataset Expansion

  • Collect and preprocess new data from various sources (Oral cavity and Oropharynx).

  • Communicate with pathologist for annotation verification.

  • Regularly update the training dataset with new, high-quality annotations.

Model Improvement

  • Train the Yolov8 model using the expanded dataset.

  • Evaluate model performance using standard metrics (e.g., precision, recall, F1-score).

Deliverables :

Expanded Training Dataset :

  • Curated dataset with new annotations.

  • Metadata and documentation for the dataset.

Improved Detection Model :

  • Trained model with performance reports.

Timeline :

Week 1: Review of current dataset, and the detection pipeline.

Week 2: Dataset preparation

Week 3: Model fine-tuning with the expanded dataset.

Week 4: Model performance, Report writing and presentation.

Reporting and Supervision :

The intern will report to supervisor on a weekly basis, providing updates on progress and any issues encountered. Regular meetings will be scheduled to discuss progress and provide guidance.
